Will this affect the warranty negatively?

No. The only thing they could try is if something with the suspension went wrong. Engine, electronics, a leveling kit has nothing to do with it. Even on the suspension they'd have to prove your leveling kit caused a suspension fault.

Ok, so Honda lowered the front for style? possibly to MPG?

Because if there is no downside, I can't see why you wouldn't level it (unless you didnt' want the extra added expense)
