Hello, can someone give me advice into what gear (D3) or regular D should be used while towing a 20' Skipjack on a dbl axle trailer. What gear should I use without causing harm to transmission? Driving one way about 54 mi.

Generally always keep it in D and drive normally. D3 can be useful when descending grades to keep the speed down. D3 is NOT designed to be a pulling gear and can overheat the transmission.
Don't worry about the engine staying in the higher RPM range in Drive when ascending grades, etc., it is built for it.

Monster, your owners manual can give you that advice - which is basically just to leave it in Drive. That is different from other vehicles.
