I have a 2006 Ridgeline.
I've not made much use of the bed trunk over the years, but I am starting to now with some trips to the desert.
I've used the bed for a lot of mulch and compost deliveries to my house.

So when I opened up the bed trunk, it had a couple inches of water around my emergency bag.

I obviously opened up the trunk at times and mulch/compost got in there so the seal was then not good.

How do you keep your trunk seal good and free of debris if you are also putting compost, mulch, etc... in the bed at times?

Just making sure it's all swept out is probably the best option.
But any other good options to deal with it - some kind of temp liner?

Buy a cheap tarp and put it down in the bed before you load loose mulch, etc. Should be much easier to clean out and keep the debris out of the trunk drain channel.
